The Galaxy S5 is using the Exynos 5422 chipset in which acc to wikipedia the T628mp6 should run at 695 mhz but my phone scores the same as the Note 3 in the 3D MARK benchmark.The Note 3 is using the exynos 5420 in which the t628mp6 is running at 533 mhz.
On the other hand the SGS5 scores more than the note 3 in the GFX BENCH benchmark.
I am really confused about the speed it is actually running at .

This is probably a question best asked on the Samsung forums - we can't comment on customer clock speed choices.
However, what I can say is that devices often choose to run below the maximum possible clock frequency of the silicon - it's better for energy efficiency, device thermals, batter life, etc. Different form factors generally have different tradeoffs (the same SoC in a tablet can run faster than the same SoC in a small form factor smartphone, etc).
