I start with ARM processors, so I like to generate a project and activate peripherals with CubeMX..Unfortunately, I do not know how best to include in the project, for example, graphics support ie emWIN from MDK-ARM?

Any How to , example project or any source of information.
This sounds a bit over ambitious for someone just starting out.
I would suggest that you spend time with some simpler project to gain understanding & experience with the tools.

How it sounds I dare not evaluate..
However, in the meantime I managed to add emwin manually to the project, but that seems like a bad solution to me.
Why?
Maybe I mistakenly perceive MDK-ARM and CubeMX as powerful machines (excavators) and I do their work with a shovel manually.

Indeed they are - which is why you need to spend time to learn & gain experience.
