WEB pages on Embedded Server

Hello,
I am using the cgi files into an application. I have used the FCARM utility to convert the cgi files into a single Web.c file. But the problem i am facing is :
my cgi files contain the Java Script Which when i put them in my application do not execute. Also the CSS file is not getting executed.
But if the same is executed from the SD card(i.e) my cgi n all rlated files are stored in the SD card) everything works fine i.e my javascript gets executed

Can any one suggest me any solution on this
