LPC2378 IAP

I am using LPC2378.While running the In Application Program(IAP) i do have a problem.The IAP is working perfectly.But after Flashing the application using IAP the application program which is flashed is over clocked, The Real time Clock (RTC) is not working.
The UART also gets damaged after few IAP flashing.
What could be the problem.
Any help in this matter is highly awaited.
